For animated series (such as Family Guy), quite a few of the ones who have moved to the computer-aided method use ToonBoom:

Real-action movies or tv shows often use ‘tricks’ such as green-screen, wires, and whatnot. The software they use for pure CGI animations vary — each prefers something different.

For mixing movies and taking advantage of the green-screen shots, you can use After Effects or Premiere, or something similar, such as Sony Vegas Pro.
